Whenever I watch a video that has 6ch audio muxed with it, I can barely hear the dialogue in the movie since it is low and muted sounding but everything else, like the sound effects and background music, play out loudly. I only have a 2 speaker setup. Is there a way I can change it to make it sound normal? I am using media player classic.

You are probably only hearing the L and R channel. You need a 2ch mix that includes the center channel. I'm not sure how this is done in "classic". Other players that support AC3 give you a preference for 2ch vs 5.1/6.1 out.
