I know you can enter files into the program while it is still encoding but I would like to enter more files than one at a time. For example a folder full of files and then leave the program to do it. With a lot of videos it gets really annoying having to select each one when they all have the same settings. So is there a way to do this?

ffmpegx doesn't support this, but you could make an automator or applescript to do this.
