I'm currently experimenting with using Logoaway in VirtualDub. If I want to to a 2-pass Xvid conversion, do I have to have the filter switched on for both passes, or only for the second pass?

In the first pass the codec is examining each frame to see how much bitrate it will need so it can allocate bits accurately during the second pass. If the video is different during the second pass the information gleaned during the first pass will no longer be accurate. If your logo is small it may not make much difference though.
