Hello all. I'm trying to convert a .mkv movie, which is encoded in H.264 and ATC audio, I would like to convert this a .mp4 file in H.253 with AAC audio. When I try to convert the file into H.264 using mencoder, I get two files, one for audio and the other is a large unplayable file with no extension. ffmpegx isn't putting the two files back together. I thought this was due to the large file, which is +2Gb in size, so I've broken it up into smaller 350mb sizes and I still get the same result, even with various settings. I've tried it with an even smaller 50mb file and it work perfectly. I've also tried using the x264 encoder with the 50mb file and part of the video seems slow down. The ffmpeg encoder gives me a green screen. I don't know now else to covert it. Thanks for you help.

I assume you made some typos and that you meant "h264-ACC in .mkv to h264-AAC in .mp4".
This does't need a complete re-encoding and can be done losslessly. Use iMKVExtract to extract video and audio track from your MKV. Use MP4box (command line only, sorry, read this subject) to create an mp4 file from these tracks.
