For some reason, all of the programs I have tried failed. None of the others failed, I managed to change them to others using Mediacoder but for some reason this one will not convert to any other formats. The audio is completely fine though, there is nothing wrong with it I just don't understand why it won't convert?
Can someone please recommend a converter that can help me. These are the ones that I've tried already:
Audacity
Mediacoder
SUPER
Cdex
In the off chance that there is something wrong with the file, like it is screwed up or something, is there anything I can do to fix it?

You could try foobar2000. Is it a raw aac or in an mp4 container? Also speaking of itunes, it isn't DRM'ed is it?
If it is the audio extracted from your mkv, then it will be raw. You might want to try muxing to an mp4 using yamb/mp4box since aac in an mp4 container is generally better supported (not sure that itunes would handle raw aac for instance). -
