Every single program I try to re-encode WMV files in (I've tried both 29.97 and 25 fps), the output files end up several seconds longer (approximately 3 for a 3 minute video) than the original file.
Why? How do I fix this? And what programs will allow me to re-encode WMV?

What format are you trying to re-enconde them into?

DivX-avi. Or rather, I'm trying to encode them into h.264/MP4 (ipod compatible). But in order to do it in meGUI (because meGUI is great and will allow me to customize the resolution instead of force be to use 320x240/192/176/160 or whatever), I have to encode them into a format that meGUI accepts first.
I've tried just encoding them straight off using the 3GP Ipod Converter hack (which accepts WMVs). The outputs were longer than the source.
I tried re-encoding the files into DivX-avi with Super. Same thing happened there. -
Doesn't megui support avisynth files? Then can you make an .avs file with just DirectShowSource("video.wmv") and open the .avs in megui, see https://forum.videohelp.com/viewtopic.php?t=284288
