converting videos to MP4/PS3 with SUPER - gray flashing frames

i've had similar gray flashing frames when using mkv files with avisynth 2.5.6. since 2.5.7, however, its been fixed. i don't know if SUPER uses avisynth, but i'm having a similar problem. i'm trying to convert video files (this particular file is a 720p wmv video) and the beginning of the video has constant grey flashing frames. after the 2 minute mark, its fine, though. i've also tried converting an xvid file with the same result.

any ideas?
