Usually I don't have a problem with this, but sometimes when I capture with Vegas it captures many clips instead of one. Is there a way to set it so it always captures all the clips I want into one clip instead of many clips?

Use the "advanced capture" option. This allows you to set in and out points on the tape, and it will ignore scene changes (when you stopped and restarted recording), and give you a single file.
