The process saves the file to the desktop where I told it, but the actual process bar goes past 100%, 200%, 300% and so on...
I ran the file (a DivX .avi in this case) and it opened up in Quicktime but wouldn't play because there was a problem with the movie.
Is this a codec/format problem or is there something wrong with ffmpegx's encoding process?

In some cases the application fails to determine the exact duration of the movie. In such case the % value will be wrong but the encoding will still continue normally.
To play DivX AVI files in Quicktime you need to install the appropriate codecs from divx.com. Otherwise use VLC or mplayer to play them.
