    I can encode h.264 .mp4's just fine using the x264 preset. However if I select one of the iPod presets, or just choose iPod under profile I get a video with no audio. Any help would be appreciated.

    The iPod H.264 presets default to decoding with QuickTime (unlike the H.264 x264 preset). Try de-selecting that in Options, to revert to decoding with ffmpeg.
    Failing that, there may be something extraordinary going on with the audio stream in your source file. Then do post the audio details.
