I am trying to encode a mpeg2 file to wmv using the windows media encoder. A 2.93mb file is taking 40mins! What could be wrong? My cpu usage in the windows media encoder is only at 1-6%, I have a opteron 170 @ 2910mhz, two gigs of ram and a raptor hard drive. Thanks!!!

Mpeg2 and windows media encoder doesn't work well for me either. Try wmm and see if it works better...probably not. It's probably the mpeg2 decoder that doesn't work well together with wme.
Or use wmnicenc(requires an avisynth script) or the new AutoMKV, see my dvd to wmv guide for some basic steps https://forum.videohelp.com/viewtopic.php?t=319304
