Is one method of encoding avi files or DVD's to ipod compatible video better than another as far as the video sound and quality go? Or is it all just the same?

It would generally be all the same. If you start with the same file, the encoding settings are what determine the quality, both audio and video, assuming you are using the same codecs with each encode. Some programs may give you easier ways to adjust the settings, but still, they are still using the same codecs.
