The short answer, TMPGEnc isn't good at joining files, particularly if it's variable bitrate audio. You're better off converting them individualy first, then join them using the Merge and Cut feature in the MPEG Tools menu. Just a warning though, TMPGEnc doesn't always do a good job of that either. It might work fine for shorter clips.

I see. Is there a good program for just joining video clips? I've got a bunch.

Zealot All Video Joiner might be your best option. It's easy to use and it lets you join multiple file types too. The only thing is that it re-encodes everything, so there will be some quality lost.
