I'm trying to blank parts of video using VOBBlanker and then compress it using DVD Shrink. My problem is that whenever I blank out a program chain or title that .vob file is removed and then DVD Shrink searches for the missing .vob file. I'm assuming that the .ifo file still contains references to those .vob files but I don't know how I would modify it to work properly. Any help with this would be appreciated.

I'll take a guess and say that you're not processing the whole DVD, but skipping the parts you aren't blanking. So, you blank some of the PGC's, give them an Output Folder name, the processed bits go one place and you just remove/delete the parts that you didn't want? Is that right? If so, you have to move the stuff in the Output folder back into the original DVD. Those contain the updated IFOs as well as the missing VOBs, even though blanked and only 10 KB in size. Or you can just process everything, even the stuff being skipped (main movie at least), and then you'll find the complete DVD in the Output folder, ready for DVD Shrink. If processing only part of the DVD, you might also do a Get VTS Sectors in IFOEdit before sending to Shrink.

That's not true. It's not touched in the original DVD, unless you're using some non-default setting I don't know about.
Just a guess. If I'm wrong, please give us some more details. -
DVD Shrink should compress your video files created by VobBlanker.
First let's make sure VobBlanker is configured properly. Under 'Settings' select More>>, Default, Apply, and Close
01. Under 'Input Video Manager' select Browse and open the VIDEO_TS.IFO file of the movie you are working with.
02. Under 'Output Folder' select Browse and open the folder in which you want to save the video files created by VobBlanker.
03. In the 'TitleSet' window click on VTS_01_*.VOB (At the right of the 'TitleSet' window you will see 'Menu', 'Skip', 'Process', 'Skip All', and 'Proc All'. Do NOT select any of these options.)
04. After selecting VTS_01_*.VOB, move to the the bottom window, 'PGCs in Selected TitleSet', and click on '01 Entry'.
05. View the preview window. If you do NOT want to keep the title that is shown, select 'Blank' which is to the right of the 'PGCs in Selected TitleSet' window.
06. If you want to keep the title that is shown go on to step 07.
07. Some TitleSets contain more than one title. If that is the case, select '02 Entry' in the 'PGCs in Selected TitleSet' window and repeat steps 05-06
08. After going through all of the titles in TitleSet 1 (VTS_01_*.VOB), select VTS_02_*.VOB in the 'TitleSet' window and repeat steps 04-07.
