I have an avi-movie, 2 disc version with vbr-sound. When trying to merg them in virtualdub, I get an error that they have different sampling rates.
What's the best way to merge these files in order to make 1 proper dvd?

Face the facts, find a solution, stick to it!

Don't merge them. Just save out the VBR audio as a WAV and encode each video separately, then when you author, let the authoring software do the 'joining'. You can convert the audio to AC3 with ffmpeggui and add that into each video with the authoring program. You can avoid a lot of problems with sync loss that way.
But any way you do it, I would dump the VBR audio if you plan to encode to MPEG-2. Most all encoders will choke on it.
