Is it possible to remove references to deleted audio streams from a re-authored DVD, so they won't show up and be selected when pressing the remore control audio button during menu or main movie playback?

I would try DVD Shrink. If the audio references are there, even if empty, it might show them up. Make sure they are unticked and write the results back to the HDD and test play before burning.

Otherwise tools such as IFOEdit or PGCEdit might be worth a try. They are more complex because they get into the guts of the DVD structure.

DVD Shrink works, the only "problem" is that I need to recode again. I suspect that PGCEdit works faster, but the procedure should be more complicated. Otherwise, could anyone advice how can I use it?

You shouldn't have to transcode again. Make sure that compression is set to no compression. Unclick the audio tracks you don't want and hit backup. It "write" out the entire DVD again minus the deslected audio tracks.
