I try to organize my source files the best i can but sometimes Im in a hurry so I sometimes put source files all over my desktop - which add confusion later on when I "clean Up"
Is there a utility which will track down source files for DVDSP or After Effect or any other program and organize them into a folder of my choice?
Hope this makes sense?

um, your brain?
A little pre-planning goes a long way.
I have a dedicated drive split into two partions. One partion is
for Source files for DVDSP: jpgs for menus, intro clips,
trailer clips etc. I call it MEDIA. The other Partition
holds my frequently used menus, templates for menus,
and audio clips for background audio. I call it LIBRARY.
