Let's say I encode a video file and while doing that, I surf the net, liten to music, MSN etc etc...would it affect the video outcome as in the video might come out badly or some part became jerky etc etc?
I tried finding information about it but cant find any.

No it wont,But it will take more time.Takes Longer with more Stress on the CPU.

While you are encoding, take a look at your CPU usage in Task Manager. You will probably see it is using close to 100% of your CPU.
Generally, no, you wouldn't want to run any CPU intensive programs while encoding. They would have to take some of that 100% usage. That would normally just slow down the encode, but it could cause problems. A lot depends on what else you are doing, and how your computer is set up.
I would just leave the computer alone except for a little net surfing. If it's a long encode, do it overnight. I have messed up encodes by running a few too many other programs while encoding.
