Can anyone tell me if there's a program that allows you to run an inverse telecine filter (and maybe more) on TS files without having to convert them to a different format first? I have only found cut&join programs so far.

No. A nice idea, but impossible. You can use a good Mpeg2 codec for deinterlaced/IVTC playback of your source (Nvidia/Elecard), but you'll still need to re-encode/transcode if you want a permanently IVTCed file. However, with a video processing app (like AviSynth) and a great IVTC plugin (TIVTC), your new file will look pretty amazing.
