MediaCoder 'Nothing has been transcoded'

How do I mux the audio and video in mediacoder? I thought I could do it using the Wrap button, but I was wrong. I always get the vague error "Nothing has been transcoded". It encodes the audio and video just fine and I can see the elementary files in my working folder but when it gets to the muxing phase it just fails with the error message and deletes the files it created in the workign folder. Any suggestions?

BTW this is encoding a AVI to MP4 with Mencoders h.264 for video and neros aac for audio.

Well I would assume that it uses something other than mencoder for muxing the mp4, since the only way mencoder can mux mp4 is via libavformat. Not much point using mencoder at all really if all it is doing is x264 encoding, just use x264 cli.
