I have a bunch of southpark ep's that I want to encode to vcd, and I was wondering if there is a way to setup TMPGEnc so they can run one after the other?

Load and setup as normal. Then choose "File | Save Project" Do this for each source file. Then choose "File | Batch Encode". Add all your projects, hit run, and take a nap/walk/etc.
