Let Windows run the chkdsk when it starts. You may have seen the message at startup. Or, try this:

Let Windows detect the drive when plugged in.
Go to Start-->Run, and type CMD and hit Enter.
In the command prompt window, type:
    chkdsk [drive letter]: /X or
    chkdsk [drive letter]: /F

If you use the /F switch, you will have to agree to force a dismount, which the /X switch does automatically.

Make sure you don't have any data being accessed on the drive before you run this, the dismount will make the drive inaccessible. After this you should be able to defrag the drive.

I use a little app called PowerDefragmenter...but I think it is only for XP.
