If your end product is DVD, don't join them, let the authoring program put them together.
Do they play individually with no sync problems? If so it's the joining process at fault.
If you are editing several parts of SVCDs together, try a different program, maybe MPEG-VCR or Cuttermaran. -
...but joining mpg is (at least in my experience) hit and miss, mostly miss.
I think there is a disclaimer regarding TMPGEncs joining capabilities, that it can join mpg encoded with TMPGEnc to start with. No other promisies.
