After processing, I'm getting a faint sound of pops and clicks in the audio... very subtle, almost like the quiet background noise of a vinyl LP. It's definately not in the original capture.
Anyone have any clues?

What's the audio sample frequency of your input file? If it's not 44.1Khz, that will often cause problems such as you are experiencing...

and plus i recommend that you use tooLAME and SSRC to process you audio beacuase this will lead to better qaulity audio
you can use SSRC and tooLAME as an external tool just go to
Option->Enviormental Settings->External Tool and click layer 2 and search for tooLame.exe then click smapleing fruquancy convertor and search for SSRC.exe

Convert your audiostream to 44100 in virtualdub, and encode
I had the same problem. Toolame won't solve your problem.
Virtualdub will.
