    The only tool I can find is ffmpeg (gui and batch xp), which I have; but it can't handle the WAV file generated by programs such as Cool Edit / Audition.

    Is there a format I shoudl be saving in?
    Is there a tool that I'm simply not seeing?

    Try Besweet.

    It's been a while, but I'm pretty sure it supports multiple wav channels.

    not to 5.1

    you will need sony vegas or another proper 5.1 ac3 encoder

    I have Sony Vegas Movie Studio.
    But not full-blown Sony Vegas. So...

    What type of tool should I look for?

    you will need sony vegas or another proper 5.1 ac3 encoder - vegas is one of the cheapest ways to go though

    Vegas Movie Studio you can upgrade to vegas+DVDA fairly cheaply 9you need DVDA for the ac3 encoder or you can buy it alone for about the same price
