I am using DVD Decrypter and DVD SHrink to make backups of some of my DVDs.
I only want the movie and menu/chapter selection capabilities on my dvd backup. I do not want any of the extras.
I tried simply going into the folder with the VOBs and removing the ones the I did not want but then when I ran DVD Shrink it gave my IFO, BUP,VOB errors and would not work.
So I want to know how to backup my DVD movie with chapter selections only and then put that on to a standard 4.7 GB DVDR. How can I accomplish this?
Even if I my to change software - please advise

I do something similar to what you want to do when I backup my movies.
What I like to do is keep the main menu and the movie only.
I blank out all the buttons on the menu except for the 'play movie' button.
I do this in the following way,
1) Use VOBblanker to blank out all the parts including menus that I dont want.
2) I then input the blanked version of the DVD into PGCedit and find the menu screens and blank out all the buttons I dont need - they are still visible when playing back the DVD but do not function except for the 'play' button. You can edit the menu screens to completely remove the unwanted buttons but I haven't done this yet.
3) I then use DVDshrink to compress the movie if required and burn to disc using DVDdecrypter - I would strongly advise testing the movie with a software player at each stage before burning.
I think this process could be adapted to suit your needs, you could keep the chapter menus aswell as the main menu and it will probably do what you want.

Thats kind of what I am looking for however I want to completly remove all the other files except for the main movie and the menu/chapter select screen. I am wanting to do this in hope of reducing the size of the DVD and increasing the quality of the backup.

VOBblanker effectively does remove all of the other files you dont want, it basically reduces the parts you dont want into a 10k file so the DVD player doesn't see them.
If you completely remove the parts you dont want I think you will have a problem with playback because you will destroy the DVD structure.
By blanking you keep the structure so there are no playback issues.
And blanking effectively reduces the DVD size anyway.
I use VOBblanker first before DVDshrink because it is capable of making the DVD smaller so DVDshrink doesn't have to compress it so much. -

I dont have any guides but I'm sure if you check out the guides section on the left of this page you will probably find one that can help.
It's not that difficult to use really, I didn't use any guides to figure it out, just ripped some movies to the hard drive and had a little practice with it before using it for real.

Work like a charm. I was able to shrink Animatrix down from 7gb to 4.5gb.
