I'm a newb at just straight forward copying of commercial DVDs, so bear with me if this is an incredibly stupid question.

I've ripped this DVD with DVD Decrypter, used VobBlanker to strip out the annoying copyright warning and studio promo and reauthored it back for burning again with DVD Shrink.

It has created a couple of bup files in that reauthored compilation which I know are nothing more than backups of the ifo's. My question is do I need them? Why are backups of the ifo's even needed?

If I was to just delete them from the compilation, would the disc still work as usual?

as you said they are just backups and they are harmless to keep in your compilation. I'm not sure if removing them would have an effect on any player. It may depend on the player but they must be there for a reason so it's best to leave them
