Is there anyway to extract each channel of a 5.1 surround mix in a DVD, of a particular chapter?
What tool should I use?

YEP!
Use dvd decrypter in ifo mode. Select stream processing and choose the 5.1 track you want. Then you'll rip just the audio to a file.
Use besweet with besweetgui and you can convert the vob or ac3 to "six-wav payload" which will give you each individual channel in a mono wav file
