This actually works for many programs...
I was reading this, the comment from today:

The easy solution? Run multiple instances of the same software. Open up 2-4 windows, and one by one, set them up. When done, go through them, one by one, and start them up.
I've long done this for TMPGENC demux'ing. Same for any DVD2ONE or DVDSHRINK work. Time-wise, it's not too much different than running them in a batch, one after another.

Another solution - for DVD Shrink - is to use "MultiShrink".
