I know that TMPGEnc Plus gives me an option to shutdown the system after encoding, but how about an option to just shut down the program? Is this possible?

I don't believe that that option is available. However, this post in the Pegasys forums (makers of TMPGenc) suggests that you've limited scope for running TMPGEnc from the command line.
My experience of command line tools is that they close after they've done their bit (or they can be instructed to). Might be the case for TMPGEnc...
