I'm following the afterdawn guide to ReBuilder with CCE, using the filters they suggest (UnDot and Deen). My CCE encoding speed was 1.07 or higher, but now it's .47, taking two times as long to encode. I'm not sure if the decrease in speed happened when I started using filters or not, does anyone have an answer or suggestion for increasing speed?

Yes of course the filters will and sometimes dramatically slow down your encodes.

any recommendations? Or any other anti pixelations filters that would be affective without compromising speed as much?

For virtualdub, fast filters with good results are: Static Noise Reduction, Dynamic Noise Reduction and 2d Cleaner (optimised).
For avisynth a good solution, is convulation 3DLa Linea by Osvaldo Cavandoli
