    QT also cannot play mpeg files with ac3 audio. avis with wma audio are pretty rare if you ask me.

    Yeah that's fine. The only important bit is the file in the library folder. You can delete everything else if you like. I like to keep that sort of thing in my apps folder so I know what software is installed (rename the folder if necessary to include version number).

    are there any other audio formats (other than wma) that's not covered using the 3ivx/divx/ac3 plugins?

    Yep.

    For QT video containers that's probably all you'll need. There's an ogg vorbis QT component about, but video with ogg audio is pretty much always in ogm containers, which QT cant play anyway.
