Avisynth can do this very easily. http://www.avisynth.org/Stack
There's the syntax. Then you can just frameserve to your encoder or editing software.

If you want something with more of a graphical interphase, Adobe After Effects does this very well. Simply drag and drop as many stills or videos onto the screen as you want, and work with them in layers.
