I've heard VideoReDo and Womble both work for this.

With VideoReDo, apparently just opening and saving an mpeg with errors will clean it up. I tried this and the resulting file was identical to the input as far as size and playback were concerned, so I tried cutting a little bit off the beginning and end of the mpg, because I was going to do this in my authoring program anyway. I saved that to a new .mpg, and I think it fixed my problems. How could I tell? It authored without synch errors, and it also passed Womble's "GOP Fixer" test.

Womble has a "GOP Fixer" under "Tools". You can scan and/or correct PTS Errors (I think) in an .mpg file. Before using VideoReDo as described above, the .mpg had thousands of errors, according to this GOP Fixer, but after cutting and saving with VideoReDo, the GOP Fixer said it was clean. You could try using just Womble's tools to see if you can correct the problem, but I couldn't get them to work. One thing I've heard works that I didn't try is just demultiplexing the streams and then remultiplexing the streams in Womble. I'd recommend getting the trial versions of both and see what you can do to get that mpeg to author correctly.

One thing to note is that when authoring you can choose to simply write the files to your HD and burn them later. If you do this, you can open them up with a software dvd player, just as if they were actually burned on a dvd. This saves time and discs. You may have already known this.
