Uncheck "Output video and audio as individual elementary streams" in step 5/5. Either that or don't use the project wizard.

Is the audio file that is created a wav file? If so you'll have to change the audio type to MP2 in step 1/5 in the wizard. Apparently TMPGEnc won't multiplex LPCM wav into an mpg file. If you want to choose the DVD template when not using wizard mode click the load button. To change any of the settings click the setting button. By the way, if you plan to author your movie to DVD you don't have to have the audio and video in one file. Most authoring programs allow you to import elementary streams.
