Any idea's why this is ?

it's possible that you selected the director's commentary to be the default audio stream.

while playing the movie change the audio settings on your remote,i've backed a few disc's in the past which my standalone has favoured directors comment instead of the main audio channel.

Which version of DVDShrink are you using?

I have a player that plays the director's commentary first from DVDShrink backups while my main one plays in numerical order. As suggested, just select the audio track via your remote. Or you could re-back it up and use the newer DVDShrink feature to select the default audio stream (or at least on future backups).

Seems I did it again with the movie Booty Call, I backed it up and the director Commentary starts automatically.

I tested both DVD's I backed up and it seems that the AC-3 2ch has the director Commentary and the AC-3 5.1 dosen't, is it fair to asume if I just use the 5.1 stream I won't get the DC anymore ?
