I've been trying to use TMPGENC 2.0 to append a DVD's special features to the movie. After separately processing the items I attempted to join then using Merge/Cut. I've tried several of the "type" settings including "MPEG-2 Super VideoCD (VBR)" but the audio of the first special feature always overlaps the end of the movie audio.

Why do you have to join mpeg-2 (SVCD)? I and i think others always have a problem with cut/join mpeg-2 file such as out of sync, no audio a few seconds at the end, and etc. I've tried TMPGenc and even bbMPEG but both still give me these problem.
If you want your mpeg-2 files to play continuously I think you can do that with VCDImager.
