You need to save as wav from the uncut avi, not the split parts.

While it was encoding, did you see the wav file selected in the audio source box? Also, how did you end up extracting the wav?

Open the avi with Virtualdub, go to the audio menu and select full processing mode, go to file and select save wav, then use the wav file as the audio source in TMPGEnc. You never said what kind of audio compression your file has but if it's ac3, you'll need to install the AC3 ACM Decompressor before running Virtualdub.
