I've tried with some AVI's but thought that it was due to that container, but when trying to do SVCD from my DV-source i still get skipped frames. It's completely irregular and skips or freezes 1-2 now and then, in average every second. Why, and is there a workaround?

Some players will drop frames on slow systems. With MPlayer you can force it to play ever frame with the -noframedrop option...
