I would like to encode all my mpeg footage in 1 go, import it into Encore, set the chapter points and then have the footage play upto chapter point 2 before going back to the menu. Then play between chapter point 2 and 3 and back to the menu and so on. Is this possible??
I am aware I can use a number of timelines, but this means I have to encode to MPEG2 in batches as opposed to doing it in 1 go.

yes you can do this. when you create a chapter point, it should say somewhere what you want to happen after the chaper is over, and you can then just select go back to menu. it would rpobally be in the properties or something.
