Menu, Movie, and Selected Extra's

So far I have had pretty good success backing up my movies with DVD Decrypter, DVD Shrink, and Nero trio (have it down to about 1hour total process), however I seem to only be able to copy the whole disc (can remove a few audio tracks) or reauthor the whole movie and lose the menus, so the selected extras would just start after the credits. I would like to be able to keep menus, the movie, and some of the extras. I have no desire to keep directors comment videos, preview trailers, and some others, however I am interested in keeping extras such as outtakes and alternate endings. Is there a way to do this reasonably easily? Currently I have DVD Decrypter, DVD Shrink, Nero Ultra, and DVD X Copy Platinium. I would like to stick to freeware, but if there is a really great program I wouldn't be entirely against purchasing it.

elby's clonedvd allows you to maintain menu structure while you edit out the video files, etc that you don't want.
