I followed this guide:

WHen it says File Append-> AVI Segment and I go to append it does not actually add on. The first of two parts is 55 minutes and when i add on it does not append the second part. It is an Xvid file if that makes a difference.

Does the two files have exactly the same properties? Video codec, bit rate, frame size, audio encoding, bit rate, Hz... It all has to match, or else VDub can't append clips.
Did you also notice the line "You will not be able to join a AVI that uses VBR for audio directly."?
VBR audio is pretty common...
