Here is my setup:
Geforce FX 5900 (latest drivers)
I am using an lcd for the main display and I want to use svideo out on it
over to my other pc's ati all in wonder svideo input.
No matter what I try, I cannot seem to get both of the displays on at the same time (clone), its either one or the other. TVtool is no help as it does the same thing.
In the Nvidia properties, I cannot select clone as it does not detect another display since I am going to a breakout box (video in) on another system.
My goal it to be able to play games on my main system and record them on the other system straight into divx. Fraps takes too much of a performance hit.
I KNOW you geniuses here can help me. I have literally spent days on this problem and I have come to no solution.
I also appoligize if this is not appropriate for this forum.

I have an NVidia FX as well, and have only used the S-video one time, but not how you want to use it.
However, If you hook it up to TV, I believe the card can sense it and gives you a drop-down option for the display. You could try hooking a TV up to the card, making both the TV and monitor display the video. Then unhook the TV and hook it to the second computer.
With any luck, the video cad will output the signal through the S-video even though it no longer detects the TV since it has been set that way.

I have already done something similiar in my efforts..
I hooked up another crt to the second head on the video card and
let nvidia CP detect it. All was fine until I removed the cable and it decided that it was now going to "automagically" auto detect the removal and blank out the choice.
Man I KNOW it has to be possible, I feel like this is one of those times whereas I am missing something so easy yet so far away.. -
Your post is confusing. Do you have two monitors? Please describe your setup better. S-Video out on what? The LCD monitor or on the FX 5900?

One dual headed Nvidia 5900.
On one port I have a lcd.
I am using the breakout junction box with svideo out to go to another PC 5 feet away that has svideo-in on it (ati all in wonder)
I am able to throw my video signal to the svideo cable which in turn comes on the other PC, however I cannot get both to work at the same time. Clone mode.
Nvidia Output options has everything greyed out except for Standard (duelview) and I am guessing is because it cannot "autodetect" the other display even though when I switch to it manually (causing my lcd to turn off) it knows it is in tv mode.
When I do not even have the svideo cable hooked up to the pc, it does not even let me go in the nview display page, so I know it detects a signal from the input at the other end.
TVTOOL does detect a crt and a tv hooked up at the program start, although the clone mode does not work.

Okay, I think I understand now. I have the FX 5900 Ultra model that also has the little black cable unit. What I understand that you are trying to do is go from the s-video out on the FX 5900 to the s-video in on the ATI card correct. Sure the ATI will pick it up through it's own software where you can change the connector to s-video, however NView clone mode will only work if it is connected "directly to another display i.e. a TV or another monitor. The only way it is going to detect that other monitor is if the connection is direct and not through the ATI card. I would suggest outputting to a TV and recording via a VCR. Then if its' really something to keep. Capture the tape using your ATI card and author to disk. The software that supports the AIW series of cards does have the ability to capture what is displayed on the desktop to a VCR connected to the video out connections, if your model supports that. My AIW 8500DV and AIW 9700 Pro do. Hope this helps or maybe someone has a better solution.
