Guys,
I've been using TMPGEnc to encode my anime to MPG2, but lots of times you'll get a bit of the screen cut off...enough sometimes to slice into the subtitles. Is there a setting in TMPGEnc where I can adjust this?

Do a forum search for "overscan", you'll find a lot of information about your problem.

If you are using the Wizard, on the Filter Setting page click on Other Settings, then on the Advanced tab. Where it says Video Arrange Method, select Full screen (keep aspect ratio) from the drop-down list. Do a short encode as a test. If you're not happy with the results, you could also try using the Center (keep aspect ratio) setting.
