I just launched a project where I wanted to convert old antique movies
from a projector onto a DVD.
I use my Sony DV camcorder for capturing the old movie directly from the wall/tissue and the result is very good.
BUT: In some of the movies, the captured movie has some kind of periodic brightness adjustment (approx. ~1 Hz). Note that the "original" brightness is constant (as shown on the white wall).
I wanted to know if there's some kind of tool one can use for detecting and cancelling the brightness fluctuations on a captured movie.

If you shoot at a slight angle, instead of dead center, this will stop the white oscillation.
But... you'll notice the angle while watching the movie.
You could try lowering the white balance/contrast of your projector, or use an off white screen.
There are antiflicker filters, but I don't know how well they work in your case. They're available for Virtual Dub and/or Avisynth.
