What are you encoding for? A DVD? A VCD?

VCD does not support anamorphic display (letterboxing a 16:9 movie). You need to manually letterbox it yourself. The current version of Mainconcept encoder doesn't do that but the new one expected in September will be able to resize.

If on the other hand you are targeting for a DVD, then there is no problem with Mainconcept. If you select a 16:9 flag the file will have it. Actually it's just a flag. You can verify it's existence with Restream

If your authoring program supports 16:9 authoring you will get a proper aspect. If not, then it will show as stretched 4:3.
The more I learn, the more I come to realize how little it is I know.

Try changing the MPEG type from "DVD" to "MPEG 2" - I had a problem with it not letting me encode film frame rate (only 29.976).

It may be limiting you to 4:3 for similar reasons...
