I have used Movie Factory2 with AC3, and it works fine. The audio has to be already muxed with the video, and you won't hear any audio in the preview menus, but it works. If you try to force feed the audio and video separately, the audio will end up out of sync by the time you are finished.

What version of MF are you using? I'm not sure about version 1, but version 2 will author a file with AC# - When you load your file(s) with AC3 audio, MF will pull up a message saying that you will need to re-encode the audio to PCM, because it can't except the AC3 audio format. Just ignore the message and it will be fine. Another way would be to try DVDLab - I've never tried it, but I guess it has a 30 fully functioning trial, and I've heard it accepts AC3 audio. Or take a look at this thread https://www.videohelp.com/forum/viewtopic.php?t=161364&highlight= it lists a bunch of DVD authoring programs that will accept AC3 audio
