If I were to replicate what SVCD2DVDMPG does using TMPGEnc MPEG Tools, I would demultiplex the audio *only*, transcode the audio, then multiplex the transcoded audio with the original video.
Why waste time demultiplexing video?

I think tmpgenc and bbmpeg (the two main tools people use for multiplexing) both need elementary streams to create a program stream. If you don't demux the video you won't have anything to multiplex with your audio.
