    TMPGenc can tolerate some .ac3 files. Don't know why some work and others don't. But I have encoded some avi files with 5 channel audio.

    Well, I figured it out, thanks to Kwag over at KVCD.net.

    I had to increase the priority of the Directshow plug-in.
