I've done my due diligance and haven't found a good answer to my question...if it's even possible.
What I want to do is:
1) Remove (not just be able to stop during) warning on my backups
2) Totally remove alternate video streams while maintaining core menu
I use DVDShrink with which I can decrease size of alt video streams, but not eliminate (if you wanna keep menu).
I know how to config to be able to stop during required programming (or whatever they call it)...but how do I delete the junk before the menu/movie?
I suspect the answer (if there is one) will lie in IFOedit, but all the tuts I've read say if you mess with alt video you loose their menu...
Any help would be appreciated.

Not *exactly* what you are looking for, but you can definitely remove the links in a menu by using menuedit. Then if you reduce (in DVDShrink) the unwanted parts to still images you will have just about as small a disk as you could otherwise have (making them still images reduces them about 95%, so you're only losing about 5%).
